How do I give users a rank?
Example: Newbie, Novice, Junior Member, Senior Member, etc.

Those are called posting ranks.
They are based on total posts.

You can set that and member groups in the  member group section in the admin panel.
Then go to a users profile and change their member group

If I choose protected, how do I assign a rank to another user?

Don't do protected. You just go to their profile to assign rank.
If a post rank you have to edit their post count.
